No they are stack able once used as gm tokens for past events prob have key code of 0

I'm not sure the quest key from SE and the ones in random lockers are the same items. The ones in lockers are just useless stackable items, but the one in the SE is probably unique to the quest, otherwise it would be possible to open the loot room on second SE you find right away.

had to clean up the bunker again to find the keys
The key i need - is one from the player own base bunker

You only need salvage Blue Card from wall safe in room with Nemezis release terminal (this one always gets stuck in terminal on lvl 1) Rest of cards work in each bunker
